Yes, but there are some rules and limitations. Service animals are allowed on Muni at all times. However non-service dogs may not ride Muni weekdays from 5 to 9 am and from 3 to 7 pm.

During permitted hours, a non-service animal must be muzzled and leashed to ride Muni. Small dogs can also be allowed if they are completely contained in a pet carrier, such as an airline regulated pet carrier. Please note that only one dog per Muni vehicle is allowed at a time. So if a dog is already on Muni, you will have to wait for the next Muni.

You have to pay a fare equal to yours for any non-service animal. If paying fare with a Clipper card, you will need to pay for the animal's fare in cash. You can also use a Muni ticket fare machine at a Muni ticket vending machine. A one-time surcharge will apply – but you can reload the ticket for other rides with your dog.
